Merganser,
I'm assuming you're trapping coyotes in the dog town. I've trapped a lot of them. I usually don't set real close to a prairie dog hole. Set your normal places like you would be trapping anywhere else. Two tracks going to or through town. Cattle trails running through them or draws. Set your running features. Don't try to set right smack in the middle of all the holes. Looking back on it I think you are right. My bad.

When you pull up to the dog town, what’s the FIRST thing that grabs your eye?
Set trap there.
Edges near other features, coulee or creek bottoms, high spots in or adjacent the town.
Big, salient dog mounds are killer, especially come snowfall.

I've never trapped in a prairie dog town. But I have read a lot of old timers were very successful setting the mouth of a hole with a prairie dog they shot staked down in the hole. I would try to find a prominent but vacant hole near salient features (like Boone said). I would also add a pee post, and maybe another flat set nearby. Good luck.
