I set a trap up at my grandpas to catch some coons. Finally occured to me that I have used this trap several times for skunks, is that why I'm not getting any hits? Do I need to designate different traps or will it not bother the coons?

I would say your problem is location. I catch skunks and coons in the same cages in any order.

I catch them in both too.. my guess its either location or maybe the skunks get the later then the coons

my guess is when you run out of coons, you will get skunks in the same cages, in the same places

it is as it is... nothing more... nothing less

Can't catch what isn't there. Nope is the answer.
