I've got a couple beaver in the pickle and I see there are some spots i didn't get all the membrane off when I fleshed them. It's turned yellow and I can kinda peel it off. Will it stay easy to peel if I neutralize it and wash it or should I try to get it all off now?

rescrape now and put back in the pickle. that way you know the pickle has soaked into the hide under the membrane

Can I over pickle? The rest of the hide is pretty near done I think.

As long as you maintain the proper ph, you should be able to pickle for a long long time. I've had stuff in a pickle for a few weeks as I slowly processed stuff.
